if your big matrix is named "x", you can remove it specifying

remove("x", sys.nframe())

and then create the small matrix

y <- matrix()

but I dont't know, whether this saves more memory compared to just
overwriting the big matrix with the small one, using the old name as in

x <- matrix()

Best regards
