Is there any way to turn the AUDIT functionality (i.e., appending
all toplevel input and output to an audit file) off?
I couldn't find anything about this in the helpfiles.

If you are using Unix, I think you can remove the .Data/.Audit file,
create an empty one with touch, and chmod it to remove write
permission. Ignore the warning from Splus when it starts that .Audit
is not writable.
